First thing, have the auctions ended?
When they end, it removes them from the Watchlist and puts them in the Price History.
Further confirming, do you have a few sieves set up? And if you modify the criteria, quit the app and relaunch, they come back with all the changed details?
Also, go and change something in Tools->Options..., then quit and relaunch - has the change been saved and carried over?
Those things suggest that permissions are ok - and all your data is stored in the same directory/folder...
What OS are you using?
Ok, one thing that's possible - perhaps you've run the app with an admin account and it's created the watchlist.txt file - then, when you run it later as a normal user, it doesn't have write permissions. Uhmmmmm - no I'm not sure that's it - because I'm fairly sure you'd get an error popping up as soon as you add something to the watchlist.
You could also have a look at the folder where AS saves its data and maybe zip it up and send it to me for analysis.
